I have an actor sat in a car with a green screen behind it. I want to put some moving backgrounds behind so it looks like shes driving.

This is no problam, however after going through the completed effect frame by frame I've noticed that frames (ussualy the background but not always) pause for sometimes 2-3 frames at a time, resulting in sluggish video.

Both the plate and the background were shot on the same camera and settings and were originaly uncompressed (until I exported the final version as avi / DV.

I've done this effect countless times before but have never encounted this problam before - I am editing in After Effects

You might have just lost some frames when capturing, what kind of tape were you using?

Wen I capture from DV all the frames are intact, its wen I export to composit that the frames are being lost

(I do three runs - first I capture, then I polish the composit and then I combine the elements together, all uncompressed).

Would quicktime have anything to do with it do u think? I never experianced the problam until QT7 was installed ...
