Masking. You need to mask round the object you want in colour. You then should have just the colour object onscreen with black behind it. Put the exact say footage under the masked layer on your timeline and make sure they are in sync. Now you just desaturate the bottom layer (take all the colour out) and you should have a b&w shot with a colour object in it. This does take a long time depending on the quality you are after.
A little bit of advice, it would be easier to perform this trick on a compositing program such as Adobe After Effects, Apple's Motion or Autodesk's Combustion.

In final cut pro you just use the three way color corrector and theres a specific set of controls for isolating one part of the image- im not sure if that's on FCE tho

I was under the impression that you could edit .mov files in Adobe PP. It takes a while to when you initially import them but after they have been converted within the program I thought they worked.
To change the file from a .mov to .avi or something similar you would need to export the files out of a program. If you have the full version of Quicktime Pro you can use that by clicking file > export then choosing your settings. I prefer Compressor, which comes with the Final Cut Studio package because I feel I have more control over the final output. Not everyone has the FCS package though and buying Quicktime is a lot cheaper (by about $16,700 here in Australia).
